Since you are using SVN version, you should know that the toolbar is work in progress - so you should:
1) Wait until the code is finalized and in the mean while use older revision of codelite
2) the background colour is taken from the menu bar background's colour, so you could simply select another theme to use (if my guess is correct, than you are using the default Ubuntu 10.04 theme which uses black background colour)
